Engine sputtering and backfiring

There are some instructions, etc on the TuneECU website so I would have a read there which would give you the basics of how the program works. The VERY first thing you need to do when you get plugged into the bike is save a copy of your current tune to the computer just in case fat fingers c0ck up the one that is in the bike. Then at least you can re-load the tune you currently have. Having said that you usually have to do something pretty intentional to screw up the tune in the bike. It isn't something that you "accidentally" do with the software.
 
BTW...we talked at this last little get together in Maggie Valley about having a work session to accomplish a few things and I'm looking at putting something together at the house so if you haven't got it back on the road by then put it on a trailer and bring it down. If the folks that I talked to end up at my place with tools in their hand you WILL be back on the road before you head home.

I really appreciate the offer (and it's good for a good chuckle), but I'm a working man. I cant just throw the bike on a trailer and make a 1000+ mile trip on a whim.
 
I picked up my bike from the Triumph dealer today, and I had quite the lengthy conversation with the service manager. As you may or may not know, I've had bad experiences with dealer service depts before (not this particular one, but others), so to say I'm leery of them is an understatement. According to this guy, they did a pretty thorough going over on my bike, to include using their diagnostic equipment, and he said everything checked out. He even said their tech rode the bike and he didn't experience the problem. I find that tough to believe. He thinks the problem is in the tune (the one thing they didn't check out, I told them not to). As I was about to write them off, I decided to ride the bike and see if anything was different. When I pulled out into the street and shifted gears (which is one the areas where problem occurs), the problem was gone, until the engine started to warm up, and then it came right back. Now this makes me wonder if it is in the tune. Isn't the A/F ratio richer when the engine is cold? If so, then it sounds like my map has a lean spot...if the problem is not there when it's cold, and then it comes back when the engine warms up, that sounds like a tuning problem to me...am I way out in left field here?
