I have been following your posts and I feel so bad for you Paul as I know you have been working hard to get your bike setup and back together. :( It has to be a little disconcerting with all the time and effort. :banghead:

Don't get discouraged...step back, take a break and then go after it again. I'm sure you will figure it out as we are all pulling for you.

Only joking. but seriously; my pressure plate had these marks from "new" too.



So what we'really saying is, your & clavigers pressure plate scratches PROBABLY have been there already.
And probably a red herring.
Notice the way the inside of your front cover immediately in front of the clutch pressure plate has no corresponding marks. Mine was the same.
You'd imagine if something was there to get caught on the pressure plate, it'd have to be jammed between it and the front cover to make them scratches... and the front cover would be scratched too

Re the lifter shaft it can be put back as you say following the manual to preload spring etc. It looks ok there

If i was you i'd pop a spark plug out of each cylinder, stick it in N and put a ratchet & socket on that big nut on the end of the crank.
Turn the motor over CLOCKWISE by hand and watch & listen for anything that might be related to the noise you heard on startup before.

You can also get a good eyeball of the timing marks now you've the front cover off.
What's the green stuff in your motor - did you put the coolant in the motor and the oil in the rad? :D Just teasing again.

Seriously tho' that is exactly what I was thinking, there are no marks on the inside of the outer cover corresponding to the marks on the clutch.

So once again it comes back to Nat, .... or one of his Country men ....... at the Factory :D

UPDATE: I have the valve cover off (for anyone interested, I removed neither the gas tank nor the throttle bodies - I *did* remove all three coils and their brackets).

I took a good look around, and *all* shims are in place.

I found *no* tool, nuts, or bolts that didn't belong.

I checked the dual timing marks [thank you @R-III-R Turbo and @warp9.9 ] and got them balls on aligned, and checked the cam gear timing marks and, wait for it, here it comes, they are exactly where they are supposed to be.

So not much of an update, as we are narrowing the available suspects for the clattering noise.

I did thoroughly swish the oil reservoir under the water pump with a magnet, and everywhere else I could shove the magnet, and that turned up nothing loose.

Of course, it's nigh on impossible to prove a negative, and there could always be a loose something that got jammed behind or between.

Confirming what it's not is every bit as valuable as finding a positive!

Not much left to check, and I really hate to say this, but maybe time for a leak down test? Just to ensure your valves, are, in fact, NOT bent and are sealing. Only takes a few minutes and the tools are inexpensive to do it.
 
I have told others, and repeat here, when I was removing the old clutch cable, I took off the arm from the lifter, and I heard a worrisome "phhhht" -- the sound of a spring unwinding suddenly. I'm fairly certain that what we are seeing is the result of what I did in removing the old clutch cable.

Initially I was thinking that possibly it was the spring out of place causing this, but the spring is to close to the center of the clutch, only about ¾-1" away from the pull rod so it can't be that

While it's not making the mark that was suspect, it could still be the source of the rattle, being an untensioned spring.
My clutch rattles quite a bit and it's never been apart:unsure:
