Hesitation at 2000 RPM (with Tune ECU questions)

This may sound like a silly question but you are playing with the correct TPS I hope,
as I have had a couple of people which I have been helping try and adjust the front one (the secondary TPS) instead of the primary which is located at the rear end of the throttle bodies

Well I checked the metal tongue. it is engaged (in reality, there is no way to properly seat the TPS without it being engaged).

Hanso, I am a bit mystified. I ordered a primary TPS, the unit given to me appears to be a primary TPS (per the shop manual), but it attaches to the forward part of the engine. From everything I have read, the secondary TPS is more rearward on the engine.
 
Jabo75, I had a similar glitch with my '07. Turns out that the spring/plunger thingamabob on the stepper motor was quite grungy. A couple of spritzes of WD-40 and several carefully gentle wipe-downs fixed her right up.

Well, first, my stupidity:

Apparently the primary and secondary TPS are interchangeable (Thanks Hans0). I removed the newly installed Primary TPS from the secondary and installed it in the proper place. Put my old secondary TPS back. Adjusted the primary TPS voltage to spec (.60/.72), reset adaptation, turned the bike off then back on, still have the hesitation.
Here's the wild thing. Yesterday I rode about 30 miles with the new primary TPS in place of my secondary TPS, and the bike rode fine with the exception of the hesitation. Crazy...

Phil, my stepper motor looks pretty clean, but I will WD40 it anyhow.

Warp, I did not check the slack, but at this point I am willing to try changing the air in my tires if someone thinks it might work....
 
Ok since you had the tps units swapped I would ask if when you went and put the old sevondary tps back in did you open the secondaries fully before inserting the secondary tps ?

I definitely did not. i am so focused on the primary TPS (hesitation) that i really don't give a F*** about the secondary......Until of course, the primary hesitation is gone.
Interestingly, the secondary seems to be operating fine even after this second swap.
