Go ride your bikes, guys, quit looking at them. 
Its probably a cover to hide the crap welds on the flangeWhat is on the other side of that spot weld? That's what I would like to know, maybe they just tacked another piece of metal to it to make a dead air space to help with heat transfer to the rider. But I do believe it could have been buffed out before assembly.

Ok but the one on the bike looks more like a skin tumor then that there beauty markI figure out what the spot is. Marylin had one too.

Hey if you want to pay 22k for something with spot weld burns on it go ahead. I bet the ezhaust manufacturer is running around trying to figure out why they missed it. I'm sure Triumph is all over them!! And the inspector that performed the first article inspection.
Unfortunately there are too many high range brand new models from any brand with similar and even higher price than the new R3, with more visible marks on the manifold and that the manufacturer would consider as normal.
I'd refer as an example to the brand new BMW 1250RT that I have tested and whose manifold turned brown and purple from the first miles (when I tested it, it had only 3000 miles)...In comparison the 2 small spots on the R3' look to me really minor... :
