Update: I have tried multiple combinations of items. I am now simply going to try replacing the secondary TPS. The stepper motor obviously works because I have watched it move the throttles open and close. In addition, I have started the bike and watched the secondaries open when I rev it. At this point it's worth a 1 hundred dollar gamble that something is wrong with the TPS.
The only thing that's different here is that my secondaries are not spring loaded. They open freely with the bike off (and stay open). Once I move the ignition to "On", the stepper motor closes them and then chatters once they are closed. I tried gently pushing on them to open them when the bike was on (not started) and the stepper motor resists opening them. I obviously was not going to force them open.
Manually its really easy if you have the secondaries installed. Otherwise reach down in the throttle body grab the shaft and rotate it open. It will have spring loaded tension on it. After you rotate the shaft fully the you insert the secondary tps. The shaft is spring loaded so after you insert the tps hold it while you release the secondary shaft. You can also start the screw before releasing the secondary shaft.
