Buy a cheap old bike... Expects no problems!

I have this issue with 2nd but not in any other gear. So I suspect it's not the dogs but it could be.
Drive shaft is probably the issue
It could also be a ignition issue. The coils on these beasts are pathetic.
Replace spark plugs and go with over head coil mod. Very cheap and if you can crimp /solder wire you can do it.
The injectors also have a issue of clogging up. You can have them cleaned professionally for under $100
I highly recommend you do not bother trying to clean them diy.
Past this... Might be an electrical issue but let's start at the beginning first with known issues.
 
My problem was second gear skipping, eventually locked up, circlip came off shaft holding gears in place, destroyed entire transmission, I wouldn't advise riding it until you figure it out
 
Well, I am regretting buying my R3 2016, it only had 8500kms so I thought it couldnt have any issues but how wrong I was. In every gear under load I can feel something like a jutter. I dropped the sump and checked the filters nothing, dropped the oil in the diff and nothing. Spent a thousand bucks on a tune which was nothing but a waist of money with stock pipes and Air ram system. So now booked in at Peter Stevens(Triumph Dealer) for them to take it for a run to see what they think it is. $130 an hour to ride it FFS. How can something like this be possible under 10000 kms, load pretty crap quality to be honest,should of stuck with Thunderbirds.
Jutter is not a common US term. I know there is an anti-jutter ring in the clutch pack, so do you mean vibration? Does it feel like an engine miss or a stutter like a cylinder isn’t firing? I ran into this missing issue and the dealer went crazy looking for the issue. It finally ended up being an intermittent plug wire issue solved with a new set of wires.

Here is another thought. Torsion shaft bearings were an issue at the factory. Some installed backwards robbing them of lubrication. Similarly, a failing wheel bearing of a car will give you a vibration and a roaring sound as it spins. You say every gear under load so I would assume no load is quieter. All the engines’ power goes through the torsion shaft to get to the driveshaft. Maybe under load the bearing is growling/vibrating.

Its like a stutter but mechanical, I feel it through the left foot peg the most from second to fifth under load, like heavy acceleration or with passenger. Someone a while said it could be a tune thing so I sent it for a dynotune and came back the same and report saying it only has 120 hp. If it was ignition or coil I presume that would have shown up on the dyno sheet. Motor runs and idles well, no spikes or dips in revs

Torsion shaft is on the left side. Rear mount for the foot peg bar is just below the torsion bar area. Only way to know is to get it opened up.
 
An update on my progress so far, I dropped my bike off two weeks ago. They came back to me the day after and said they found the problem, your airbox is half missing…. After a pause I laughed at her and said the bike has a Ramair fitted, the air box isn’t needed. She then quickly said she couldn’t hear me and said she would ring back- never did. After three attempts I got hold of them and they said I needed the valve clearances done and service at $875. This mind you is meant for the 16000km /10000 miLe service, the bike has only done 10,000. I agree, over a week passes and I decide to phone them today, after waiting ten minutes to get their story together they think one of the valves is leaking and they will get back to me tomorrow with a plan with lots of dollars attached to it I am sure. Not looking forward to tomorrows phone call and costs. This still may not fix the feeling through the gears either. Not a happy Rocket owner
