Haven't cranked the Rocket in a while and tried firing it up today. EMM light cam on and the bike was running rough! Can some of you wrenches give me an idea what I'm in store for with this problem?

Did you try letting it run the 12 min tune ?[/QUOTE

No, I didn't! It was running pretty rough and not sure it would stay idled that long. I turned it off as soon as the warning light came on. Should I try to run the 12 min tune?

No I wouldnt.
Check everything that you can. Oil level, air filter, etc.
You may even disconnect the battery for a few min's then try again. If you do that and the light comes on again I would shut it off immediately.
Hopefully someone with more experience will be on soon.

Do you have any kind of scan tool? They're built into Tuneboy and TuneECU, a Scanguage or any other type of OBD2 scanner will work. If yes, plug it into your OBD2 port and retrieve the error code.

No, scan tools! I'm no wrench by any means ! I'm wondering if a map would correct it or its more serious?

If there was no problem with it 5 or 6 weeks ago then it shouldn't be anything serious.

If you have a laptop, order the TuneECU cable then download the software from this site and you can see the error code. Other than that you will have to take it to the nearest dealer. $$$$$$$$

Changing the map will not help if you havent done any mods.
