Lights and Ignition shutdown

I need all your wisdom. My bike is completely shutting down the headlights and ignition but fixes itself when it cools down. I will start by letting you know I have eliminated the ignition switch and replaced it with a remote and relay combination. I have three relays running off my remote switch. One relay controls my fog lights the second controls the brake and signal lights and the third runs the ignition and headlight. I ran the ignition and headlights off the same relay fed by the white wire going to the old switch because that is how the old switch worked. I would like to also add I have put about 10,000 miles on after the upgrade.
I was on top of Whiteface mountain the first time it happen climbing the entire way 5 miles in first and second gear. With no tester the only thing I could check was the relays I had added. Since My fog lights work I swapped the two and the fog lights worked off the ignition feed. After sitting for a few hours it worked. The next day I tore everything down and shook everything looking for a possible short. I put about 1500 total miles on after the initial problem but while idling at the end of a road talking for about a minute it shut down. My theory had been when the bike cooled down it work so my friend got his trailer and said we will test that theory it should cool down during the trip home. Sure enough it worked but the first time it comes on there is like a 15 second delay before the sweep and everything else lighting up but then it works instantly every time after. Almost like something is rebooting. Another thing I have done both times is disconnecting the battery hoping for something to reset but with no results but for some reason it also has never reset the trip. It is like the computer that shuts down because it gets hot and reboots back to its original settings. I have been taking short rides with a tester in my bags so I can try to diagnose a little further the next time.
It really sucks not being able to trust the bike.

mine went to total dark, had to destroy the switch to find the problem, yours sounds more complex though, good luck,
