I have two issues...

First. every time I shut down the bike it resets the clock too 1:00 and both tripometers to zero
I had this exact problem and it took me a while to track down but was ultimately simple: blown fuse. The instrument panel memory is on the heated grips fuse, which was not exactly obvious to me but I found that information in the service manual. So check that fuse and you might get lucky.
 
It was the fuse. I took it to the dealer where I bought it. Kept it a day. When I went to pick it up, they told me they ordered a new speedo. Stupid tech never checked the fuse. They also told me it was on back order. Didn't know when it would arrive because it was coming from England. The same day, I happen to go to another dealer to have Waynes Touring tune installed. He looked at it also. Yep, need a new speedo. BUT, he checked the availability and said there is one in Atlanta warehouse and I could have it in 2 days. He ordered it. That weekend I went camping and was going to use my accessory plug to blow up my air mattress. Dead. checked the fuse. Blown. Replaced it. Lo and behold, the speedo problem was fixed too. Not to pleased with Triumph service folks.
 
Well, something for all of us to ponder there - always check the simple things first. It's easy to skip directly to looking for more arcane problems. Glad you're back up and running.

I was going to suggest finding a priest .. sounded like demonic possession to me .. but it was just a fuse, this time :sneaky:

Never thought to check the fuse. The speedometer, light, miles to empty all were fine. After starting, the odometers and clock worked. They just were "zeroed." As we all know, when a fuse blows, the accessory is dead. In this case just the memory part was "dead." I need to start Triumph thinking again. It's been a looooong time since I had a trumpet in the garage. Scratched my head many times when I owned my old Bonne. Triumph thinking, that's it. I just hope I don't go over board and start driving on the wrong side. Start looking for curry and crumpets at the grocery. Stop seeing the dentist...:eek: JUST KIDDING my British brothers.;)

Second, about once every 5 times I shut down for a short period, say a gas up, and restart the beast, it runs like crap. Cuts out at low speeds and dies while shifting. This goes on for about 5 minutes and then runs fine. I did have the TORS tune and pipes installed before my 2700 mile trip. I this an adjustment or is the TPS shot? It did do this one time before the new tune but I thought that time it was just a glitch. She's got 5200 miles on the clock now.

I agree. Had the same issue. Both trip meters and clock reset every time I turned bike off.
