Help with S4 Alarm

My remotes battery ran down. I replaced the battery in the remote and now the remote will not activate or disarm the alarm.
The remotes battery is correctly installed and the LEDs light up.
Any ideas?
Do I have to re-establish communication with the remote.
If that is the case, how?
I disarmed it with the pin numbers but have not been able to get into the commissioning mode.

Thanks for the offer, but I have the manual. I even have the installation guide. The problem is I can't get the alarm to go into the mode that would allow me to re-establish communication with the remotes. And yes, I am following the instructions.

-And I am assuming that somehow with the (remotes) dead battery the alarm has lost communication with the remotes.

Yes, it shows 2 and I have two remotes, neither of which will disarm the bloody thing.
 
Does anybody know which 2 pairs of wires on the bikes wiring harness needs to jumpered together to allow removal of the data tool S4 alarm
